Maximal Pivot on Gah with an Alication to Gene Aembly axiv: v3 [math.co] 14 Oct 2010 Abtact Robet Bijde, Hendik Jan Hoogeboom Leiden Intitute of Advanced Comute Science, Leiden Univeity, The Netheland We conide incial ivot tanfom (ivot) on gah. We define a natual vaiant of thi oeation, called dual ivot, and how that both the kenel and the et of maximally alicable ivot of a gah ae invaiant unde thi oeation. The eult i motivated by and alicable to the theoy of gene aembly in ciliate. Keywod: incial ivot tanfom, algebaic gah theoy, ovela gah, gene aembly in ciliate 1. Intoduction The ivot oeation, due to Tucke [18], atially (comonent-wie) invet a given matix. It aea natually in many aea including mathematical ogamming and numeical analyi, ee [17] fo a uvey. Ove F 2 (which i the natual etting to conide fo gah), the ivot oeation ha, in addition to matix and gah inteetation [11], alo an inteetation in tem of delta matoid [1]. In thi ae we define the dual ivot, which ha an identical effect on gah a the (egula) ivot, howeve the condition fo it to be alicable diffe. The main eult of the ae i that any two gah in the ame obit unde dual ivot have the ame family of maximal ivot (cf. Theoem 16), i.e., the ame family of maximally atial invee of that matix. Thi eult i obtained by combining each of the afoementioned inteetation of ivot. Thi eeach i motivated by the theoy of gene aembly in ciliate [9], which i ecalled in Section 7. Without the context of gene aembly thi main eult (Theoem 16) i uiing; it i not found in the extenive liteatue on ivot. It fit howeve with the intuition and eult fom the ting baed model of gene aembly [4], and in thi ae we fomulate it fo the moe Coeonding autho adde: bijde@liac.nl (Robet Bijde) Peint ubmitted to Elevie Decembe 2, 2017
geneal gah baed model. It i undetood and oven hee uing comletely diffeent techniue, algebaical athe than combinatoial. 2. Notation and Teminology The field with two element i denoted by F 2. Ou matix comutation will be ove F 2. Hence addition i eual to the logical excluive-o, alo denoted by, and multilication i eual to the logical conjunction, alo denoted by. Thee oeation cay ove to et, e.g., fo et A,B V and x V, x A B iff (x A) (x B). A et ytem i a tule M = (V,D), whee V i a finite et and D 2 V i a et of ubet of V. Let min(d) (max(d), e.) be the family of minimal (maximal, e.) et in D w..t. et incluion, and let min(m) = (V, min(d)) (max(m) = (V, max(d)), e.) be the coeonding et ytem. Let V be a finite et, and A be a V V-matix (ove an abitay field), i.e., A i a matix whee the ow and column of A ae identified by element of V. Theefoe, e.g., the following matice with V = {, } ae eual: and ( ( ). Fo X V, the incial ubmatix of A w..t. X i denoted by A[X], i.e., A[X] i the X X-matix obtained fom A by eticting to ow andcolumn in X. Similaly, wedefine A\X = A[V\X]. Notionucha matix inveion A 1 and deteminant det(a) ae well defined fo V V-matice. By convention, det(a[ ]) = 1. A et X V i called deendent in A iff the column of A coeonding to X ae linealy deendent. We define P A = (I,D) to be the atition of 2 V uch that D (I, eectively) contain the deendent (indeendent, eectively) ubet of V in A. By convention, I. The et in max(i) ae called the bae of A. We have that P A = (I,D) i uniuely detemined by max(i) (and the et V). Similaly, P A i uniuely detemined by min(d) (and the et V). Thee oetie ae ecifically ued in matoid theoy, whee a matoid may be decibed by it indeendent et (V,I), by it family of bae (V,max(I)), o by it cicuit (V,min(D)). Moeove, fo each bai X max(i), X i eual to the ank of A. We conide undiected gah without aallel edge, howeve we do allow loo. Fo a gah G = (V,E) we ue V(G) and E(G) to denote it et of vetice V and et of edge E, eectively, whee fo x V, {x} E iff x ha a loo. Fo X V, we denote the ubgah of G induced by X a G[X]. With a gah G one aociate it adjacency matix A(G), which i a V Vmatix(a u,v )ovef 2 witha u,v = 1iff{u,v} E. Thematicecoeondingto gahaeecielythe ymmeticf 2 -matice; loocoeondingto diagonal 1. Note that fo X V, A(G[X]) = (A(G))[X]. ) 2
Ove F 2, vecto indexed by V can be identified with ubet of V, and a V V-matix define a linea tanfomation on ubet of V. The kenel (alo called null ace) ofamatix A, denoted by ke(a) i detemined by thoe linea combination of column vecto of A that um u to the zeo vecto 0. Woking in F 2, we egad the element of ke(a) a ubet of V. Moeove, the kenel of A i the eigenace E 0 (A) on value 0, and imila a ke(a), the element of the (only othe) eigenace E 1 (A) = {v V Av = v} on value 1 ae alo conideed a et. We will often identify a gah with it adjacency matix, o, e.g., by the deteminant ofgahg, denoted by detg, we will mean the deteminant deta(g) of it adjacency matix comuted ove F 2. In the ame vein we will often imly wite ke(g), E 1 (G), P G, etc. Let P G = (I,D) fo ome gah G. A G i a V V-matix ove F 2, we have that X D iff thee i a S X with S ke(g)\{ }. Moeove, min(d) = min(ke(g)\{ }) and ke(g) i the cloue of min(d) unde (i.e., min(d) an ke(g)). Coneuently, min(d) uniuely detemine ke(g) and vice vea. A min(d) in tun uniuely detemine P G, the following hold. Coollay 1. Fo gah G 1 and G 2, ke(g 1 ) = ke(g 2 ) iff the familie of bae of G 1 and of G 2 ae eual. 3. Pivot In geneal the ivot oeation can be tudied fo matice ove abitay field, e.g., a done in [17]. In thi ae we etict ouelve to ymmetic matice ove F 2, which lead to a numbe of additional viewoint to the ame oeation, and fo each of them an euivalent definition fo ivoting. Each of thee definition i known, but (to ou bet knowledge) they wee not befoe collected in one text. Matice. Let A be a V V-matix (ove an abitay field), and let X V be uch that A[X] i noningula, i.e., deta[x] 0. The ( ivot of ) A on X, denoted P Q by A X, i defined a follow, ee [18]. Let A = with P = A[X]. R S Then ( ) P 1 P A X = 1 Q RP 1 S RP 1. Q Matix (A X)\X = S RP 1 Q i called the Schu comlement of X in A. The ivot i ometime conideed a atial invee, a A and A X ae elated by the following chaacteitic euality, whee the vecto x 1 and y 1 coeond to the element of X. In fact, thi fomula define A X given A and X [17]. ( ) ( ) x1 y1 A = x 2 y 2 ( ) ( ) y1 x1 iff A X = x 2 y 2 (1) 3
Note that if deta 0, then A V = A 1. By Euation (1) we ee that a ivot oeation i an involution (i.e., oeation of ode 2), and moe geneally, if (A X) Y i defined, then A (X Y) i defined and they ae eual. The following fundamental eult on ivot i due to Tucke [18] (ee alo [7, Theoem 4.1.1]). It i ued in [3] to tudy euence of ivot. Pooition 2 ([18]). Let A be a V V-matix, and let X V be uch that deta[x] 0. Then, fo Y V, det(a X)[Y] = deta[x Y]/detA[X]. It may be inteeting to emak hee that Pooition 2 fo the cae Y = V \X i called the Schu deteminant fomula and wa hown aleady in 1917 by Iai Schu, ee [16]. It i eay to veify fom the definition of ivot that A X i kew-ymmetic wheneve A i. In aticula, if G i a gah (i.e., a ymmetic matix ove F 2 ), then G X i alo a gah. Fom now on we etict ou attention to gah. Delta Matoid. Conide now a et ytem M = (V,D). We define, fo X V, the twit M X = (V,D X), whee D X = {Y X Y D}. Let G be a gah and let M G = (V(G),D G ) be the et ytem with D G = {X V(G) detg[x] = 1}. It i eay to veify that G can be (e)contucted given M G : {u} i a loo in G iff {u} D G, and {u,v} i an edge in G iff ({u,v} D G ) (({u} D G ) ({v} D G )), ee [2, Poety 3.1]. In thi way, the family of gah (with et V of vetice) can be conideed a a ubet of the family of et ytem (ove et V). Pooition 2 allow fo anothe (euivalent) definition of ivot ove F 2. Indeed, ove F 2, we have by Pooition 2, det(a X)[Y] = deta[x Y] fo all Y V auming A X i defined. Theefoe, fo M G X we have D G X = {Z det((g X)[Z]) = 1} = {Z det(g[x Z]) = 1} = {X Y det(g[y]) = 1} = D G X, ee [1]. Hence M G X = M G X i an altenative definition of the ivot oeation ove F 2. IttunoutthatM G haaecialtuctue, thatofadelta matoid, allowing a ecific exchange of element between any two et of D G, ee [1]. Howeve, not evey delta matoid M ha a gah eeentation, i.e., M may not be of the fom M G fo any gah G (a chaacteization of uch eeentable delta matoid ove F 2 i given in [2]). Examle 3. Let G be the gah deicted in the ue-left cone of Figue 1. We have A(G) = ({,,,},D G ), whee Thi coeond to M G = D G = {,{},{,},{,},{,},{,},{,},{,,},{,,},{,,}}. 4
{, } {} {} {} {, } {, } {} {, } {} {, } Figue 1: The obit of G unde ivot. Only the elementay ivot ae hown. ( ) 0 1 Fo examle, {,} D G ince det(g[{,}]) = det = 1. Then 1 1 D G {,} = {,{},{},{},{,},{,},{,},{,},{,,},{,,,}}, and the coeonding gah i deicted on the to-ight in the ame Figue 1. Euivalently, thi gah i obtained fom G by ivot on {,}. Alo note that we have D G {,} = D G, and theefoe the ivot of G on {,} obtain G again. The et incluion diagam of M G and M G {,} ae given in Figue 4. Gah. The ivot G X whee X i a minimal element of M G \{ } w..t. incluion ae called elementay. It i noted in [11] that an elementay ivot X coeond to eithe a loo, X = {u} E(G), o to an edge, X = {u,v} E(G), whee both vetice u and v ae non-loo. Moeove, each Y M G can be atitionedy = X 1 X n uch that G Y = G (X 1 X n ) = ( (G X 1 ) X n ) i a comoition of dijoint elementay ivot. Coneuently, a diect definition of the elementay ivot on gah G i ufficient to define the (geneal) ivot oeation. The elementay ivot G {u} on a loo{u} i called local comlementation. It i the gah obtained fom G by comlementing the edge in the neighbouhood N G (u) = {v V {u,v} E(G),u v} of u in G: fo each v,w N G (u), {v,w} E(G) iff {v,w} E(G {u}), and {v} E(G) iff {v} E(G {u}) (the cae v = w). The othe edge ae left unchanged. The elementay ivot G {u,v} on an edge {u,v} between ditinct nonloo vetice u and v i called edge comlementation. Fo a vetex x conide it cloed neighbouhood N G (x) = N G(x) {x}. The edge {u,v} atition the vetice of G connected to u o v into thee et V 1 = N G (u) \ N G (v), V 2 = N G (v)\n G (u), V 3 = N G (u) N G (v). Note that u,v V 3. The gah G {u,v} i contucted by toggling all edge between diffeent V i and V j : fo {x,y} with x V i and y V j (i j): {x,y} E(G) iff {x,y} / E(G[{u, v}]), ee Figue 2. The emaining edge emain unchanged. Note that, a a eult of thi oeation, the neighbou of u and v ae intechanged. Examle 4. ThewholeobitofGofExamle3undeivotigiveninFigue1. 5
u v V 3 u v V 3 V 1 V 2 V 1 V 2 Figue 2: Pivoting {u,v} in a gah. Connection {x,y} i toggled iff x V i and y V j with i j. Note that u and v ae connected to all vetice in V 3, thee edge ae omitted in the diagam. The oeation doe not affect edge adjacent to vetice outide the et V 1,V 2,V 3, no doe it change any of the loo. It i obtained by iteatively alying elementay ivot to G. Note that G {, } i defined (to-ight) but it i not an elementay ivot. 4. Dual Pivot In thi ection we intoduce the dual ivot and how that it ha ome inteeting oetie. Fit note that the next eult follow diectly fom Euation (1). Lemma 5. Let A be a V V-matix (ove ome field) and let X V with A[X] noningula. Then the eigenace of A and A X on value 1 ae eual, i.e., E 1 (A) = E 1 (A X). Poof. We have v E 1 (A) iff Av = v iff (A X)v = v iff v E 1 (A X). Fo a gah G, we denote G +I to be the gah having adjacency matix A(G) + I whee I i the identity matix. Thu, G + I i obtained fom G by elacing each loo by a non-loo and vice vea. Definition 6. Let G be a gah and let X V with det((g+i)[x]) = 1. The dual ivot of G on X, denoted by G X, i ((G+I) X)+I. Note that the condition det((g + I)[X]) = 1 in the definition of dual ivot enue that the exeion ((G+I) X)+I i defined. The dual ivot may be conideed a the ivot oeation conjugated by addition of the identity matix I. A I +I i the null matix (ove F 2 ), we have, imila a fo ivot, that dual ivot i an involution, and moe geneally (G X) Y, when defined, i eual to G (X Y). By Lemma 5, we have the following eult. Lemma 7. Let G be a gah and let X V uch that G X i defined. Then ke(g X) = ke(g). 6
Poof. Note that Ax = 0 iff (A+I)x = x. Hence, ke(g) = E 1 (G+I). Since I +I i the null matix (ove F 2 ), we have alo ke(g+i) = E 1 (G). Theefoe, we have ke(g X) = ke(((g+i) X)+I) = E 1 ((G+I) X) = E 1 (G+I), whee we ued Lemma 5 i the lat euality. Finally, E 1 (G+I) = ke(g) and theefoe we obtain ke(g X) = ke(g). In aticula, fo the cae X = V, we have that ke((g +I) 1 + I) = ke(g) (the invee i comuted ove F 2 ) if the left-hand ide i defined. Remak 8. By Lemma 7 and Coollay 1 we have that the (column) matoid aociatedwith Gand G X ae eual. Note that hee the matoidaeobtained fom the column vecto of the adjacency matice of G and G X; thi i not to be confued with gahic matoid which ae obtained fom the column vecto of the incidence matice of gah. We call dual ivot G X elementay if X i an elementay ivot fo G+I. Euivalently, they ae the dual ivot on X fo which thee i no non-emty Y X whee G Y i alicable. An elementay dual ivot {u} i defined on a non-loo vetex u, and an elementay dual ivot {u,v} i defined on an edge {u,v} whee both u and v have loo. Thi i the only diffeence between ivot and it dual: both the elementay dual ivot {u} and the elementay ivot {u} have the ame effect on the gah both take the comlement of the neighbouhood of u. Similaly, the effect of the elementay dual ivot {u, v} and the elementay ivot {u,v} i the ame, only the condition when they can be alied diffe. Note that the eigenace E 0 (G) = ke(g) and E 1 (G) have a natual inteetation in gah teminology. Fo X V(G), X E 0 (G) iff evey vetex in V(G) i connected to an even numbe of vetice in X (loo do count). Alo, X E 1 (G) iff evey vetex in V(G)\X i connected to an even numbe of vetice in X and evey vetex in X i connected to an odd numbe of vetice in X (again loo do count). Examle 9. Let G be the gah deicted on the ue-left cone of Figue We have A(G ) = Note that E 1(G ) = {,{,,}} i of dimenion 1. We can aly an elementay ivot ove on G. The eulting gah G {} i deicted on the ue-ight cone of Figue 3, and we have A(G {}) = Note that the element of E 1(G ) ae eciely the eigenvecto (o eigenet) on 1 fo A(G {}), cf. Lemma 5. The gah G +I (which i G in Examle 3) and G {}+I ae deicted in the 7
{} +I +I {} Figue 3: Dual ivot of gah G fom Examle 3 (G i hown in the lowe-left cone). lowe-left and lowe-ight cone of Figue 3, eectively. By definition of the dual ivot we have G {} = (G +I) {} = G {}+I. It i a baic fact fom linea algeba that elementay ow oeation etain the kenel of matice. Lemma 7 ugget that the dual ivot may oibly be imulated by elementay ow oeation. We now how that thi i indeed the cae. Ove F 2 the elementay ow oeation ae 1) ow witching and 2) adding oneowtoanothe(owmultilicationovef 2 doenotchangethematix). The elementay ow oeation coeonding to the dual ivot oeation ae eaily deduced by eticting to elementay dual ivot. The dual ivot on a non-loo vetex u coeond, in the adjacency matix, to adding the ow coeonding to u to eachowcoeondingto a vetexin the neighbouhoodofu. Moeove, the dual ivot on edge {u,v} (whee both u and v have loo) coeond to 1) adding the ow coeonding to u to each ow coeonding to a vetex in the neighbouhood of v excet u, 2) adding the ow coeonding to v to each ow coeonding to a vetex in the neighbouhood of u excet v, 3) witching the ow of u and v. Note that thi ocedue allow fo anothe, euivalent, definition of the egula ivot: add I, aly the coeonding elementay ow oeation, and finally add I again. Note that the dual ivot ha the oety that it tanfom a ymmetic matix to anothe ymmetic matix with eual kenel. Alying elementay ow oeation howeve will in geneal not obtain ymmetic matice. 5. Maximal Pivot In Section 3 we ecalled that the minimal element of M G, coeonding to elementay ivot, fom the building block of (geneal) ivot. In thi ection we how that the et of maximal element of M G, coeonding to maximal ivot, i invaiant unde dual ivot. 8
Figue 4: Set incluion diagam of M G, M G {,}, and M G {} fo G, G {,}, and G {} a given in Examle 3 and 9. Fo M G = (V,D G ), we define F G = max(d G ). Thu, fo X V(G), X F G iff detg[x] = 1 while detg[y] = 0 fo evey Y X. Examle 10. We continue Examle 3. Let G be the gah on the lowe-left cone of Figue 3. Then fom the et incluion diagam of M G in Figue 4 we ee that F G = {{,,},{,,},{,,}}. Alo we ee fom the figue that F G {,} = {V}. Next we ecall the Stong Pincial Mino Theoem fo (uai-) ymmetic matice fom [12] it i tated hee fo gah (i.e., ymmetic matice ove F 2 ). 1 Pooition 11. Let G be a gah uch that A(G) ha ank, and let X V(G) with X =. Then X i indeendent fo A(G) iff detg[x] = 1. Note that the indeendent et X of cadinality eual to the ank ae eciely the bae of a matix A. The following eult i eay to ee now fom Pooition 11. Lemma 12. Let G be a gah uch that A(G) ha ank. Each element of F G i of cadinality. Poof. IftheeianX F G ofcadinality >, thenthecolumnofa(g[x]) ae linealy indeendent, and thu o ae the column of A(G) coeonding to X. Thi contadict the ank of A(G). 1 Clealy, fo a matix A, deta[x] 0 imlie that X i indeendent fo A. The evee imlication i not valid in geneal. 9
Finally, aume that thee i an X F G of cadinality <. Since the column of A(G[X]) ae linealy indeendent, o ae the column of A(G) coeonding to X. Since A(G) ha ank, X can be extended to a et X with cadinality. Hence by Pooition 11 detg[x ] = 1 with X X a contadiction of X F G. Examle 13. We continue Examle 3. Let again G be the gah on the loweleft cone of Figue 3. Then the element F G = {{,,},{,,},{,,}}ae all of cadinality 3 the ank of A(G). Moeove, F G {,} = {V} and V = 4 i eual to the ank of G {,}. Combining Pooition 11 and Lemma 12, we have the following eult. Coollay 14. Let G be a gah, and let X V(G). Then X i a bai fo A(G) iff X F G. Euivalently,withP G = (I,D)fomSection2, Coollay14tatethatmax(I) = F G. By Coollaie 1 and 14 we have now the following. Lemma 15. Let G and G be gah. Then F G = F G iff ke(g) = ke(g ). Recall that Lemma 7 how that the dual ivot etain the kenel. We may now conclude fom Lemma 15 that alo F G i etained unde dual ivot. It i the main eult of thi ae, and, a we will ee in Section 7, ha an imotant alication. Theoem 16. Let G be a gah, and let X V. Then F G = F G X if the ight-hand ide i defined. In aticula, the cae X = V, we have F G+I = F G 1 +I if G i invetible (ove F 2 ). Let O G = {G X X V,det(G + I)[X] = 1} be the obit of G unde dual ivot, and note that G O G. By Theoem 16, if G 1,G 2 O G, then F G1 = F G2. Note that the evee imlication doe not hold: e.g. O I = {I} and F I = {V}, while clealy thee ae many othe gah G with detg = 1 (which mean F G = {V}). Examle 17. We continue Examle 9. Let again G be the gah on the loweleft cone of Figue 3. Then G {} i deicted on the lowe-ight cone of Figue3. We havef G {} = {{,,},{,,},{,,}},eefigue4, oindeed F G = F G {}. Fo ymmetic V V-matice A ove F 2, Theoem 16 tate that if A can be atially inveted w..t. Y V, whee Y i maximal w..t. et incluion, then thi hold fo evey matix obtained fom A by dual ivot. 10
6. Maximal Contaction Fo a gah G, we define the contaction of G on X V with detg[x] = 1, denoted by G \X, to be the gah(g X)\X the ivot on X followed by the emoval of the vetice of X. Euivalently, contaction i the Schu comlement alied to gah. A contaction of G on X i maximal if thee i no Y X uch that detg[y] = 1, hence if X F G. The gah obtained by a maximal contaction on X i a dicete gah G (without loo). Indeed, if G wee to have a loo e = {u} o an edge e = {u,v} between two non-loo vetice, then, ince detg[x e] = det((g X)[e]) = det((g \X)[e]) = 1, X e X would be a contadiction of the maximality of X. Moeove, by Lemma 12, the numbe of vetice of G i eual to the nullity (dimenion of the kenel, which eual the dimenion of the matix minu it ank) of G. Remak 18. In fact, it i known that any Schu comlement in a matix A ha the ame nullity aaitelf it i a coneuenceofthe Guttman ankadditivity fomula, ee, e.g., [19, Section 6.0.1]. Theefoe the the nullity i invaiant unde contaction in geneal (not only maximal contaction). By Theoem 16 we have the following. Coollay 19. The et of dicete gah obtainable though contaction i eual fo G and G X fo all X V with det(g+i)[x] = 1. In thi ene, all the element of the obit O G have eual behaviou w..t. maximal contaction. Examle 20. We continue the examle. Recall that, fom Examle 17, F G = F G {} = {{,,},{,,},{,,}}. The elementay contaction tating fom G and G {} ae given in Figue 5. Notice that the maximal contaction of G and G {} obtain the ame et of (dicete) gah. It i imotant to ealize that while the maximal contaction (coeonding to F G ) ae the ame fo gah G and G X, the whole et of contaction (coeonding to M G ) may be ectaculaly diffeent. Indeed, e.g., in Examle 20, the elementay ivot fo G ae {}, {,}, {,}, and {,}, while the elementay ivot fo G {} ae {}, {}, and {,} (ee Figue 4). 7. Alication: Gene Aembly Gene aembly i a highly involved and aallel oce occuing in onecellula oganim called ciliate. Duing gene aembly a nucleu, called miconucleu(mic), i tanfomed into anothe nucleu called maconucleu(mac). Segmentofthegeneinthe MACoccuin cambledodeinthe MIC[9]. It i obeved in [3] that two of the thee oeation in the gah baed model ae exactly the two elementay incial ivot tanfom (PPT, o imly ivot) oeation on the coeonding adjacency matice conideed ove F 2. The thid oeation imly emove iolated vetice. Maximal contaction ae eecially imotant within the theoy of gene aembly in ciliate uch a maximal euence detemine a comlete tanfomation of the gene to it MAC fom. We fit ecall the ting ewiting ytem, and then ecall the genealization to the gah ewiting ytem. Let A be an abitay finite alhabet. The et of lette in a ting u ove A i denoted by L(u). Sting u i called a double occuence ting if each x L(u) occu exactly twice in u. Fo examle, u = i a double occuence ting ove L(u) = {1,...,5}. Let Ā = { x x A} with A Ā =, and let à = A Ā. We ue the ba oeato to move fom A to Ā and back fom Ā to A. Hence, fo x Ã, x = x. Fo a ting u = x 1 x 2 x n with x i A, the invee of u i the ting ū = x n x n 1 x 1. We define the mohim : (Ã) A a follow: fo x Ã, x = x if x A, and x = x if x Ā, i.e., x i the unbaed vaiant of x. Hence, e.g., = 253. A legal ting i a ting u (Ã) whee u i a double occuence ting. We denote the emty ting by λ. Examle 21. The ting u = ove à with A = {,,,} i a legal ting. A anothe examle, the legal ting ove B with 12
B = {2,3,...,9} eeent the miconuclea fom of the gene coeonding to the actin otein in the tichotichou ciliate Stekiella nova, ee [14, 6]. It i otulated that gene aembly i efomed by thee tye of elementay ecombination oeation, called loo, haiin, and double-loo ecombination on DNA, ee [15]. Thee thee ecombination oeation have been modeled a thee tye of ting ewiting ule oeating on legal ting [8, 9] togethe they fom the ting ointe eduction ytem. Fo all x,y à with x y we define: the ting negative ule fo x by n x (u 1 xxu 2 ) = u 1 u 2, the ting oitive ule fo x by x (u 1 xu 2 xu 3 ) = u 1 ū 2 u 3, the ting double ule fo x,y by d x,y (u 1 xu 2 yu 3 xu 4 yu 5 ) = u 1 u 4 u 3 u 2 u 5, whee u 1,u 2,...,u 5 ae abitay (oibly emty) ting ove Ã. Examle 22. Let again u = be a legal ting. We have (u) =. Andmoeove, (u) =. Finally, n (u) = λ. We now define agahfoalegaltingeeentingwhetheonot inteval within the legal ting ovela. Let u = x 1 x 2 x n be a legal ting with x i à fo 1 i n. Fo lette y L( u ) let 1 i < j n be the oition of y in u, i.e., x i = x j = y. The y-inteval of u, denoted by intv y, i the ubting x k x k+1 x l whee k = i if x i = y and k = i + 1 if x i = ȳ, and imilaly, l = j if x j = y and l = j 1 if x j = ȳ (i.e., a bode of the inteval i included in cae of y and excluded in cae of ȳ). Now the ovela gah of u, denoted by G u, i the gah (V,E) with V = L( u ) and E = {{x,y} x occu exactly once in intv y }. Note that E i well defined a x occuing exactly once in the y-inteval of u i euivalent to y occuing exactly once in the x-inteval of u. Note that we have a loo {x} E iff both x and x occu in u. The ovela gah a defined hee i an extenion of the uual definition of ovela gah (alo called cicle gah) fom imle gah (without loo) to gah (whee loo ae allowed). See [13, Section 7.4] fo a bief oveview of (imle) ovela gah. Examle 23. The ovela gah G u of u = i exactly the gah G of Examle 3. It i hown in [8, 10], ee alo[9], that the ting ule n x, x, and d x,y on legal ting u can be imulated a gah ule gn x, g x, and gd x,y on ovela gah G u in the ene that G x (u) = g x (G u ), whee the left-hand ide i defined iff the ight-hand ide i defined, and imilaly fo gd x,y and 13
gn x 2. It wa hown in [3] that g x and gd x,y ae exactly the two tye of contaction of elementay ivot \{x} and \{x,y} on a loo {x} and an edge {x,y} without loo, eectively. The gn x ule i the emoval of iolated vetex x. Examle 24. The euence alicable to u given in Examle 22 coeond to a maximal contaction of gah G = G u of Examle 3 a can be een in Figue 5. Within the theoy of gene aembly one i inteeted in maximal ecombination tategie of a gene. Thee tategie coeond to maximal contaction of a gah G (hence decomoable into a euence ϕ 1 of contaction of elementay ivot g and gd alicable to (defined on) G) followed by a euence ϕ 2 of gn ule, emoving iolated vetice, until the emty gah i obtained. Hee we call thee euence ϕ = ϕ 2 ϕ 1 of gah ule comlete contaction. If we define the et of vetice v of ϕ ued in gn v ule by gndom(ϕ), then the following eult hold by Coollay 19. Theoem 25. Let G 1,G 2 O G fo ome gah G, and let ϕ be a comlete contaction of gah G 1. Then thee i a comlete contaction ϕ of G 2 uch that gndom(ϕ) = gndom(ϕ ). Hence, Theoem 25 how that all the element of O G, fo any gah G, have the ame behaviou w..t. the alicability of the ule gn x. A imila eult a Theoem 25 wa hown fo the ting ewiting model, ee [4, Theoem 34] 3. It hould be teed howeve that Theoem 25 i eal genealization of the eult in [4] a not evey gah ha a ting eeentation (i.e., not evey gah i an ovela gah), and moeove it i obtained in a vey diffeent way: hee the eult i obtained uing techniue fom linea algeba. 8. Dicuion We intoduced the concet of dual ivot and have hown that it ha inteeting oetie: it ha the ame effect a the (egula) ivot and can be imulated by elementay ow oeation coneuently it kee the kenel invaiant. The dual ivot in thi way allow fo an altenative definition of the (egula) ivot oeation. Futhemoe, we have hown that two gah have 2 Thee i an excetion fo gn x : although G nx(u) = gn x (G u) hold if the left-hand ide i defined, thee ae cae whee the ight-hand ide i defined (x i an iolated vetex in G u) while the left-hand ide i not defined (u doe not have ubting xx). Thi i why the ting and gah model ae almot euivalent. Thi diffeence in model i not elevant fo ou uoe. 3 Thi eult tate that two legal ting euivalent modulo dual ting ule have the ame eduction gah (u to iomohim). It then follow fom [5, Theoem 44] that thee ting have comlete contaction with eual ndom, the ting euivalent of gndom. 14
eual kenel eciely when they have the ame et of maximal ivot. Fom thi it follow that the et of maximal ivot i invaiant unde dual ivot. Thi main eult i motivated by the theoy of gene aembly in ciliate in which maximal contaction coeond to comlete tanfomation of a gene to it maconuclea fom. Howeve, a alying a maximal ivot coeond to calculating a maximal atial invee of the matix, the eult i alo inteeting fom a uely theoetical oint of view.
