Introducton: A new approach to the effectve comparson of two sequences s ntroduced. The technque s based on a novel non-lnear operator based on the decomposton of the sequences and correlatons performed n the Fourer doman [] whch s presented compared wth the tradtonal cross-correlaton operator and llustrated for dentfcaton of partal matches between two DNA sequences. 2 The Comparson Operator: Let s = [ s ] and [ q ] q = ; = 2 N ; be onedmensonal sequences (or sgnals) dscrete along ther domans and ampltudes. In addton let the ampltude of these sequences be lmted and dscrete.e. { mn mn+ max max} s q and defne L = max mn +. The comparson between these two sequences nvolves the followng three basc steps: () Sequence Normalzaton and Decomposton: The two sequences are frstly proportonally normalzed n such a way that s q { 2 M} M L and subsequently decomposed nto respectve bnary sgnals b = [ b ] and [ c ] makng: c = by b f s = = for = 2 M () 0 otherwse and c f q = = for = 2 M (2) 0 otherwse Ths decomposton s llustrated by the followng example assumng N=25 and M=2: Correlaton over decomposed sgnals L. da F. 3 s = q = b = c = b = c = () Cross-Correlatons: Once the bnary sequences are obtaned they are respectvely correlated by pars to yeld k p = N = b c + p p = N + N whch can be convenently performed n the Fourer doman n O(NlogN). Each correlaton value ndexed by n these correlaton sequences corresponds precsely to the number of hts of the type = between the frst bnary sequence and the dsplaced verson of the second as llustrated below wth respect to the above sequences: b = c +3 = b = c+3 k p = 6 () Addng the partal correlatons: The concdence sgnal the fnal product of the comparson operator s obtaned by addng all the above cross-correlatons.e.: Correlaton over decomposed sgnals L. da F. 4 M E = k = -N+ N- (2) = The obtaned concdence sgnal has the remarkable property that each of ts values ndcates the number of matches between elements of the frst sequence and the respectve dsplaced verson of the second. More specfcally each peak n the concdence sgnal ndcates that the two sequences present several concdences at the respectve dsplacement. Moreover the peak magntude gves the respectve number of hts. It should be also observed that the comparson operator s not affected by scalng by a same factor both the orgnal sequences (non-lnearty) whch ultmately underles ts nterestng potental for comparson. Results: The potental of the comparson operator can be better apprecated by comparng t wth the tradtonal cross-correlaton between two sequences. Fgure presents two DNA sequences to be compared (a) and (b) where the C A T and G bases have been represented as 2 3 and 4 respectvely as well as the sequences obtaned by applyng the correlaton (c) and comparson (d) operators. The frst orgnal sequence contans 52 elements and shares several peces wth the second sequence especally the large block of 30 adacent elements dentfed by an astersk n (a). Actually the second sequence s almost dentcal to the frst except for a few mssng peces whch represents to a partcularly dffcult stuaton for the comparson. A clearly superor result has been verfed for the comparson Correlaton over decomposed sgnals L. da F. Costa 7 th May
5 operator (d) whle the correlaton (c) provded vrtually no dscrmnatng propertes. The total executon tme was less than 0ms n an IBM-PC 500MHz compatble personal mcrocomputer. Longer sequences nvolvng 892 bps can be processed n less than 50ms. [Fgure ] Snce the matches nvolvng short contguous sequences or even between solated ponts are also added to the overall result a mean background nose of N/4 consderng unformly dstrbuted random sequences s obtaned. Ths nose can be attenuated by convolvng both the orgnal sequences wth rectangular functons of wdth w and unt heght (low-pass flterng). Fgure (e) and (f) llustrates the effect of ths strategy wth respect to w =.5 and 4.5 respectvely. Concludng Remarks: A novel non-lnear fast and effectve approach to the dentfcaton of partal (and also global) matches between two general sequences has been presented. Snce t consders the dentty of the sequence elements and s not affected by ther respectve magntudes the obtaned results correspond precsely to the number of matches between the sequences for the several relatve dsplacements. The potental of the technque has been llustrated and compared to the tradtonal cross-correlaton operator wth respect to DNA sequences nvolvng thousands of base pars corroboratng the greater effectveness of the comparson Correlaton over decomposed sgnals L. da F. 6 operator. Snce the M nvolved cross-correlatons can be effectvely performed n the Fourer doman the overall mpled complexty s of O(MNLogN). However n the case where N s much larger than M such as wth DNA and RNA sequences ths complexty tends to O(NLogN). A possblty for peak enhancement by convolvng the orgnal sequences wth the rectangular functon has also been presented and llustrated.
