SUPPRTING INFRMATIN Materials: Iron (II) chloride hydrate ( FeCl 2,4H 2, 99%) was purchased from Alfa Aesar ( Ward Hill, MA). Iron (III) chloride hexahydrate ( FeCl 3,6H 2, 97%), (3-aminopropyl)triethoxysilane (APTES), 3- mercaptopropyltrimethoxysilane (MPTMS), tetraethyl orthosilicate (TES), N,Ndimethylformamide (DMF), toluene, ammonium hydroxide solution, anhydrous dimethyl sulfoxide (DMS), triethanolamine, iodoacetamide, ammonium bicarbonate and bovine serum albumin (BSA) were obtained from Sigma-Aldrich (St. Louis, M). Dithiobis(succinimidylpropionate) (DSP), (N-succinimidyl-3-[2-pyridyldithio]propionate) (SPDP) were purchased from Molecular Biosciences (Boulder,C). Tris(2- carboxyethyl)phosphine hydrochloride (TCEP-HCl) was purchased from Amresco (Solon,H). Small peptide ACTH (4-11) was purchased from American Peptide company, Inc. (Sunnyvale,CA). Sequencing grade modified trypsin was purchased from Promega (Madison, WI). Phosphate buffered saline (PBS) was purchased from Calbiochem (Billerica,MA). Urea was purchased from Fisher Scientific (Pittsburgh, PA). Synthesis of superparamagnetic iron oxide nanoparticles coated by silica (Fe 3 4 @Si 2 NPs) FeCl 3 6H 2 (1.1675 g) and FeCl 2 4H 2 (0.43 g) were dissolved in deionized water (40 ml) under nitrogen with vigorous stirring at 90 C. Aqueous ammonia (14 M, 1.5 ml) was added to the Fe 2+ /Fe 3+ solution which resulted in a color change of the reaction mixture from orange to black immediately. Iron oxide nanoparticles were separated using a magnet and washed 3 times with deionized water and 3 times with ethanol.

The Fe 3 4 NPs were re-dispersed in a mixture of ethanol (40 ml), ultrapure water (10 ml), and ammonia (14 M, 0.5 ml) under ultrasonication for 5 min. Then, tetraethylorthosilicate (TES, 1 ml) was added to the above dispersion, followed by sonication for another 5 min. The reaction was then allowed to proceed under mechanical stirring for 8 h. The coated NPs were separated using a magnet and washed with ethanol and DMF three times. The separated particles were immersed in HCl (4 N) for 20 min to dissolve the uncoated Fe 3 4 NPs. After separating from the HCl solution, the coated NPs were dried under vacuum overnight and divided into two batches. The particle morphology of Fe 3 4 NPs and Fe 3 4 @Si 2 NPs was studied using transmission electron microscopy (TEM). Conjugation of NHS ester to Fe 3 4 @Si 2 NPs surface (Scheme S1) Thiol coated Fe 3 4 @Si 2 NPs were prepared by coating with 3-mercaptopropyltrimethoxysilane (MPTMS) using the same protocol used for amine coating with APTES. Fe 3 4 @Si 2 NPs (300 mg) were redispersed in a mixture of DMF (30 ml) and toluene (20 ml) under ultrasonication for 5 min. To the above solution, 3-mercaptopropyltrimethoxysilane (MPTMS 0.89 mm, 4 ml) was added and the reaction mixture was stirred by using magnetic stirrer for next 24 hours. The coated Fe 3 4 @Si 2 NPs were separated by magnetic field and washed with ethanol five times and dried under vacuum for 8 hours. The samples were characterized by TEM-EDX. In addition to the peaks of iron, oxygen and silicon, presence of sulfur peak in the EDX spectrum confirmed the existence of MPTMS coating on the surface of Fe 3 4 @Si 2 NPs (Figure S1). Magnetization studies of thiol (MPTMS) coated Fe 3 4 @Si 2 NPs were performed at room temperature using MicroMag vibrating sample magnetometer (Model 3900, Princeton Measurements Corporation). Absence of hysteresis loop confirmed the superparamagnetic nature of thiol coated Fe 3 4 @Si 2 NPs (Figure S2).

N-Succinimidyl 3-(2-pyridyldithio)-propionate (SPDP) was used to introduce NHS ester on the surface of thiol coated Fe 3 4 @Si 2 NPs (Scheme S1). Thiol coated Fe 3 4 @Si 2 NPs were treated by TECP first to break any disulfide bond on the NP surface, and then washed 3 times using ethanol and dried under vacuum. Thiol coated Fe 3 4 @Si 2 NPs (2 mg) were redispersed in ethanol (500 µl) and sonicated for 5 minutes. This suspension (500 µl) was immediately added to SPDP (5 mg in 100 µl DMS). The reaction mixture was stirred for 30 minutes using a thermomixer, and the NHS ester coated Fe 3 4 @Si 2 NPs were separated in magnetic field, washed twice by ethanol and dried before use. SPDP coated Fe 3 4 @Si 2 NPs (Scheme S1) are structurally similar to NHS ester coated Fe 3 4 @Si 2 NPs prepared by Scheme 1, and were used to label amine groups in ACTH 4-11 and BSA according to the same protocol as mentioned in the materials and methods section. ESI-MS/MS of peptide ACTH (4-11) labeled by NHS ester modified Fe 3 4 @Si 2 NPs. A doubly charged ion at m/z 590 (the peptide with one primary amine group modified) was isolated and fragmented to generate MS/MS spectrum. Sequence of peptide was confirmed by matching the b and y ions with the mass spectral signals. Gradient used in the elution of peptides from reversed phase LC column for electrospray mass spectrometry analysis Indirect quantification of NHS ester sites on the surface of Fe 3 4 @Si 2 NPs using 1- aminopyrene (1-AP) A calibration curve was prepared using 3 standards 0.25, 0.5 and 1 µm. The straight equation obtained was y = 564.93x + 10.318

The concentration of supernatant (x) was calculated using a straight line equation.
